Birkesø har sammen med de tre andre søer, Tofte Sø, Lillesø og Møllesø, altid været en del af landskabet i den oprindelige højmose. Søerne er sandsynligvis dannet ved, at kalkholdigt vand fra undergrunden har forhindret højmosen i at overgro dem og har herved holdt dem åbne. Birksø var dengang en 4 meter dyb sø med et areal på 130 ha.
